Maybe its just me, but I think her "I don't care that you didn't like him..." bit might be over House not wanting to give the eulogy or something.

And if the "secret" is about his dad beating him or some shit...Didn't we find that out like last season or something?

yeah, we know about that and Eve from "One day, one room" knows but probably nobody else.

I think is because House refuses to lie in the eulogy. And I am afraid (no, wait, I think his dad deserved nothing else) he does tell them his true feelings but not the reason. Maybe that is what sets Wilson off. And then he tells him the truth. He has nothing left to lose anyway.
