Considering that the series is over and that many people (self-included) didn't watch every episode/season, I figured it might be a good idea to make a list of recommended Hilson episodes (i.e., episodes with memorable or substantial House/Wilson scenes). I'll update this post with suggestions from the comments, and feel free to include why you'd recommend a particular episode or episodes.

A few of my recommendations to get things started:
1x1 "Pilot/Everybody Lies" (has the "Does he care about you?"/"Yeah he does" scene.)
1x7 "Detox" (Wilson confronts House about him being an addict and bandages his hand)
3x10 "Merry Little Christmas" (Wilson discovering House when he ODs)
5x4 "Birthmarks" (the road trip, H/W reconcilation and backstory)
5x21 "Saviors" ("you manipulative bitch")
5x22-5x24 "House Divided"/"Under My Skin" / "Both Sides Now" (sick House and Wilson caring for him)

There's so many! Here's some of my favorites:

Histories--House learns about Wilson's missing brother.
All In--the guys in tuxedos with cigars, speaking code and poker strategy.
Son of a Coma Guy--the first road trip we witness, and the first mention of pushing the friendship until it breaks.
Family--Some heated discussions in PPTH's corridors. Introduction of a new threesome: House, Wilson, and the flame cane.
The Social Contract--The glue that holds the relationship together.

I think of Season 6 as "the House/Wilson season". Some highlights from it:

6x3 Epic Fail: House goes to Wilson's cooking class
6x6 Brave Heart: they both offer to be there if the other wants to talk, and reject each other's offers
6x7 Known Unknowns: they share a room at a medical conference and House delivers Wilson's speech about euthanasia after drugging him
6x10 Wilson: Wilson gives another friend part of his liver, House sits at his bedside, Wilson buys the loft for them to live in together
6x11 The Down Low: their new neighbours assume they're gay and Wilson fake-proposes
6x16 Black Hole: Wilson buys House an organ

If you're hunting for these episodes, note that the numbering for this season varies from place to place depending on whether the two-part season opener is counted as one episode or two. My numbering above counts it as two separate episodes.

I think S7 is full of great House/Wilson moments. There are good conversations about what being in a relationship entails, Wilson is supportive when House and Cuddy break up, and House worries about Wilson when Wilson's single while House isn't. For me, the S2 "Odd Couple" arc was H/W at its best -- from "Sex Kills" through "House vs. God." Can't remember all the eps in between ("Clueless," "Safe," "All In," and I'm sure I'm missing one or two). There's a lot revealed about how/why they work, and how Wilson is just as messed up as House.

Unlike most people, I didn't like S6 at all, except for a couple episodes -- partly b/c, for me, it paled in comparison to the much shorter 'living together' arc of S2.

"House vs. God" is also one of my favorites. Wilson wants to be included in House's weekly poker game, we learn that Wilson can read House's tells better than anyone else, House confronts Wilson about Wilson's unhealthy need to be needed, and we get to see a cameo by Steve the Rat.

I love all the ones that have been listed here, and would add "Autopsy."

I didn't like S6 very much either; the Hilson moments were good but a lot of the rest of it-ugh.

How about 5x16 "The Softer Side" just for the sheer amount of concerned Wilson? Another episode - 4x3 "97 Seconds" - has a single scene worth the entire episode. That has the "I love you" scene which has left a lot of viewers guessing (and I would add Wilson in casual attire which insinuated he ran over to the hospital when he heard what House did).

3x22 Resignation has them drugging each other and the hilarious "I'm not on antidepressants, I'm on speeeeeeed", complete with finger wiggling. Lot and lots of House and Wilson togetherness and the very import character development in that it lets the view know that Wilson is clinically depressed.

I would consider adding episode 6.21, "Baggage," when House snaps that Wilson is not a consolation prize. It's a moment I love, both for what House is saying about Wilson, and the fact that he's saying it to someone "outside House's circle," as it were, because House doesn't usually talk about Wilson (unless he's accusing him of being a fugitive from justice and stabbing a man, in "Birthmarks") in a serious manner to people who are virtual strangers. He sort of does it in "House vs. God" --

House: Kings on nines. [The other players sigh, he collects his chips. Wilson walks in the door with a bag of pretzels.] Wilson! This is err... [He points to each one.] Dry Cleaner, Tax Accountant, Guy from the Bus Stop. This is Wilson.

Dry Cleaner: How come he gets a name?

House: Seniority.

4x16: Wilson's Heart
6x15: Private Lives

I'd also throw in the cancer arc of the final season:

8x19: The C-Word
8x20: Post Mortem
8x21: Holding On
8x22: Everybody Dies

And this is more for dumb laughs that are nowhere near as great as previous seasons, but:

3x11 - Words and Deeds - House apologizes to Wilson, Wilson gives House a tie and goes to visit him in prison, and despite House basically screwing with him again all ends well - 'Goodnight, House', 'Goodnight, Wilson'

4x01 - Alone - The great guitar kidnapping, House's retaliation

8x02 - Transplant - really there's *nothing* that's ever going to kill this friendship permanently.

8x16 Gut Check - Well, there's lots of House & Wilson stuff in it - and again Wilson forgives House for screwing with him. And House builds himself a little mini-Wilson.

Oh, and they're probably difficult for people who hate House/Cuddy but both 5x23 (Under my skin) and 5x24 (Both sides now) have some great H/W scenes. Wilson rushing to HOuse's side when he gives himself an insulin overdose, House calling Wilson from the bar, Wilson helping House pack for the rehab place. And when Cuddy takes House to Wilson when they find out what has happened, and of course the lovely scene at the front of Mayfield.

I have to agree with all the other episodes everyone's posted...there's so many silly, emotional, and just plain awesome moments with these two. <3
